- January 25, 2001, Richard A. Clarke drafted a memorandum briefing Condoleezza Rice, of the new Bush Administration, on the threat al-Qaeda posed to the United States. This is the first declassified memorandum on al-Qaeda.

Declassified: Strategy for Eliminating the Threat from the Jihadists Networks of al Qida: Status and Prospects. December 2000.
- This declassified document is one of two attachments attached to Richard Clarke's memorandum to Condoleezza Rice in January 2001. This document lays out a proposed strategy to eliminate the threat al Qaeda posed to the United States.

Terrorism in Southeast Asia. September 2007.
- "Since September 2001, the United States has increased focus on radical Islamist and terrorist groups in Southeast Asia, particularly those in the Philippines, Indonesia, Malaysia, Thailand, and Singapore. Southeast Asia is a base for past, current, and possibly future terrorist operations. Al Qaeda penetrated the region by establishing local cells, training Southeast Asians in its camps in Afghanistan, and by financing and cooperating with indigenous radical Islamist groups. Indonesia and the southern Philippines have been particularly vulnerable to penetration by anti-American Islamic terrorist groups."

Iraq's Sunni Insurgents: Looking beyond Al Qa'ida. July 2007.
- The report states that Al-Qa'ida represents only a fraction of the militant insurgents based in Iraq. The Mujihadeen Army in Iraq, the Islamic Army in Iraq, the Ansar Al-Sunnah Army, the Iraqi Resistance Movement, and the Islamic Front of Iraqi Resistance are just a handful of the diverse Sunni insurgent base currently operating in Iraq. The report briefly analyzes the differing ideoligies of the groups, and examines insurgent attack patterns.

- "Philippine government policy has been to apply military pressure on Abu Sayyaf. Operations have been constrained by several factors including difficult terrain, inadequate Philippine military equipment, avoiding clashing with the MILF and MNLF, and reportedly high level of corruption in the Philippine military. U.S.
military support, however, did achieve successes. AFP operations against Abu Sayyaf became more aggressive and effective against Abu Sayyaf on Basilan in 2002 and on Jolo island in 2006; Abu Sayyaf strength was seriously eroded to an estimated 200 and key commanders have been killed. AFP commanders praised U.S. equipment, U.S. intelligence gathering, and U.S. assistance in planning AFP
operations. The U.S. military's civic action project on Basilan appeared to weaken support for Abu Sayyaf on the island and received general praise in the Philippines."
